    Создайте БД для каждого субдомена и пропишите в каждом конфиге.

    А как субдомены будут подключаться к БД ?

    Если файлы физически находятся в основном домене.. И получается, что конфиг-то один.

    Вы написали, что ФС остается на субдоменах с основного, а сейчас пишете, что только в основном будет. Вы с заданием определитесь.

    Только с ФС на субдоменах.

    Можно поставить компонент multi sites но многое зависит от того, какие именно функции должны выполнять данные сайты на поддоменах. Сам Virtuemart достаточно капризный к таким манипуляциям.
