It is likely that the site is being scanned by bots or that a DDOS attack is occurring on the site, which is causing server overload. It may also be due to malicious traffic being sent to the server itself or the server scanning other sites on the internet to create a bot network. A diagnosis of the server itself needs to be conducted.
If a DDOS attack is targeting the server itself, then only an external firewall will help to filter out malicious traffic. This cannot be resolved by the server's own settings.
Additionally, it is better to hide the site behind CloudFlare so that CloudFlare serves as the first level of filtering for HTTP traffic.
