Нужно выявить причину генерации дублей в СMS и устранить существующие, предотвратить их дальнейшее появление. Подробней расскажу в личке.
Помимо этого нужно убрать лишние символы в url, везде приписывается "shop". Скорей всего из-за компонента joomshopping.
Также нужно будет скрыть от индексирования, через предоставленный скрипт, некоторые лишние ссылки.
