Если сервер взломан, то никакая ручная очистка не даст 100% гарантии, что всё вычищено. А если кто-то её даёт, то он врёт с целью получить деньги или попросту не комспетентен.
Даже если вычистить видимые следы, всегде есть миллион способов оставить лазейку в системе, которую не найдёшь, если не мониторишь с самого момента установки чексуммы всех файлов на сервере.
Поэтому единственный способ гарантировать отсутсвие вредоносов на сервере -- полная переустановка.
Но и даже это не поможет, если не закрыть дыру в ПО, через которую изначально пробрался взломщик. -

Так и есть, но к чему этот пост, это и так понятно, кто-то дал 100% гарантию в ставках к проекту? Не вижу. Предлагаете при обнаружении любого вируса на сервере каждый раз его переустанавливать и перенастраивать? Правильное решение, но на практике никому из заказчиков это не надо. Дешевле и быстрее найти малвари что есть, изучить логи, попытаться найти и устранить дыру без каких-либо гарантий.
