На php есть либы для генерации pdf с возможностью подписать документ.
Но все упирается в то, как именно подписывать. Оpenssl это здорово, для интеграций со всякими "государсвенными" средствами подписи обычно делают через их скрипт. То есть генерится pdf, сохраняется на сервере, подписывается запуском скрипта и уже подписаный файл отдается на скачивание.
У вас какие ключ от dstu или как? Потому как в теории все просто и понятно (подписываем x509 base64 через openssl) но на практике будет шаманство ч проверками что бы итоговый сервис рвспознал и принял подпись.
А по поводу почты - слать на почту готовый файл это самое простое в этой задаче.
