Вопрос такого рода. оптимизационные мероприятия на стороне битрикса проводились или нет ? Если не проводились начните сначала с них. Если проводились надо будет детально рассматривать что и где не так работает. Зачастую проблема при обмене не из-за медленной (возможно ) 1С .
