Не зная подробностей о правилах и условиях Вашей MLM-системы, могу сказать, что есть как минимум два способа создать ее.
1) Адаптировать дополнения типа партнерской программы для сайов (думаю не лучший способ, с ограниченными возможностями)
2) Создать отдельную систему на базе существующих баз данных, работающих с сайтами. Язык программирования не принципиален, зависит от сервера, на котором будет работать система (PHP, Python либо Node.js) + front
Короче говоря, имею возможность заняться этим проектом.

тут, скорее, так: сайты отдельно, система отдельно.
сайт обращается к системе и запрашивает данные, она отвечает и предоставляет нужную информацию. все данные в одном месте, их могут считывать хоть сайты, хоть приложения в дальнейшем, хоть сайты-партнеры итд. в общем суть, думаю, понятна.

А вот, Ваши сайты на Вордпресс и на Опкенкарт занимаются розничной торговлей или работают как дилеры? Или и то и другое?
