Я подивився на заголовки, що віддає ваш сервак, вірно Вам радить Дмитро Лаврик, залиште налаштування сервера без змін, скоріше за все з сторони сервера ви не доб'єтеся ліпших результатів по швидкодії. А ось погіршити оцінку СЕО через те, що зміниться відповідь nginx`a, можливо, при цьому швидкість завантаження сайту і підійметься, але я не думаю, що це буде ліпшим вірішенням проблеми. Хоча вам видніше.

Я незнаю який стан речей зараз у вас на серваку, але можливим варіантом покращення швидкодії є можливість розміщення частини кешованих об'єктів в memcached. Хоча я не бачу усієї картини і у вас уже щось схоже налаштоване. Бо картинки у вас вантажаться через CDN
