Проблема в том, что на перезапись файла нужны рут права. Надо создавать временный файл, а потом его перезаписывать на оригинал.

это как? если запрещено, то вы и файл не сможете перезалить

как вариант - запись во временный файл, и в кроне от рута скрипт который чекает его наличие и перезаписывает основной файл
