Желательно выделять частичную отгрузку, но если технически сложно, то можно обойтись и без этого.

Для корректной работы у Вас в базе должен корректно и в разрезе заказов вестись учет по регистрам накопления ЗаказыПокупателей и РасчетыСКонтрагентами.
У Вас эти регистры корректно ведутся?
Спрашиваю, т.к. большинство клиентов на УТП, с которыми я сталкивался, не придавали внимания этим регистрам, и у них там полная каша была. -
