"ОС: Ubuntu 22.04" - с 2016 года .Net кросплатформенный не важно где он будет разворачиватся, а если это сделать через docker то ОС вообще не важна.
"СУБД: MongoDB" - Но в ТЗ модели разложили для реляционки, для монги их будет меньше.
"Защита .env файла от несанкционированного доступа" - в рамках приложения невозможно, кому дадите доступ к серверу тот и увидит.
"Надежное хранение и передача JWT токенов. " - JWT никогда нигде не хранятся, в этом и есть концепция JWT токенов.
Вся базовая функциональность Identity ASP.NET Core реализована на реляционной базе, при создании проэкта просто галочек надо простовить что должно быть в проэкте. Из коробки есть почти все что Ви написали. -
