Ваш сайт сверстан на флексбоксах, отсюда, на мой скромный взгляд, проблемы с масштабированием на устройствах с разным разрешением. У меня ваш сайт вообще не отреагировал на изменение разрешения экрана. На мой взгляд, нужно переписать HTML и CSS, чтобы сделать ваш сайт адаптивным и кроссбраузерным.
По поводу масштабирования шрифтов (и не только их) - просто прописать нужные размеры в медиазапросах.
По поводу отступов во всплывающих окошках на ссылках на литературу в статье, то у вас там прописана якорная ссылка на блок с классом .csl-entry, в котором эти отступы прямо указаны.
Лично от меня - хотелось бы немного поправить дизайн, сделать его более информативным
Указать точные сроки исполнения и стоимость работы не могу, т.к. без ознакомления с исходным кодом это будет очень приблизительно. Если полностью переписать сайт, то примерно 5-7 дней, по стоимости от $100.
