Вопрос не ясен. MySQL-сервер сам закрывает не закрытые соединения. Другой вопрос - если висят процессы с этими запросами в памяти, но это уже настройки вашего по, а не mysql. Вам нужно убивать ненужные процессы.

Согласен. Два пути решения:
1) со стороны MySQL разрывать соединения.
Надо смотреть и Настойки MySQL (скиньте my.cnf или my.ini)
2) Более правильно - смотреть php - какие запросы делаются, хватает времени, памяти для выполенения.
