Конечно сохраняется последний добавленный товар, это же опенкарт) Вам нужно каждой опции присваивать уникальный артикул чтоб фильтрация в корзине происходила именно по артикулу опции а не артикулу товара. Алгоритм действий следующий: ставите модуль артикулов для опций, присваиваете каждой опции товара артикул и после этого уже нужно дорабатывать логику, иначе никак, только костылями)
