Либо Вы в терминологии путаетесь, либо тут явно какое-то противоречие. Если перенумеровать все коды заново, то естественно, что они изменятся (послетают).
И судя по скринам, проблема не с кодами номенклатуры, а с кодами значений свойств. Или нужно, чтобы в номенклатуре коды с лидирующими нулями формировались?
Коды номенклатуры и коды значений свойств - не зависят друг от друга? Можно произвольно перенумеровывать? Или есть какие-то закономерности?
Что в конфигурации привязано к этим кодам?
УРБД есть, или база изолирована? -

Коды номенклатуры не зависят от кодов значения св-в.
В дальнейшем значения св-в номенклатуры используются при синхронизации с промом через их обработку, выглядит это так:

Нужно в справочнике "Значения свойств" найти элементы с пустым кодом и прописать в них следующие по нумерации коды (без разницы какому элементу какой конкретно код - главное, чтобы были уникальные и с нулей начинались, как у "корректных" элементов).
А перед этим поправить автонумерацию кодов этого справочника.
