В упомянутой вами статье из Википедии есть примеры алгоритмов, решающих задачу сравнения текстовых файлов (в том числе и на C#).
В общем-то и утилит таких полным-полно, в том числе и с открытым кодом (напр., WinMerge на C++, которым я сам тоже пользуюсь - годная программа).
То ли в постановке задания что-то существенное не упомянуто, то ли оно сводится к упражнению "найти исходники[, перевести на C#] и откомпилировать"...

Примеры с вики способны сравнивать только очень маленькие файлы (менее 1 кб).

Если вы способны справиться с упражнением "перевести WinMerge на C# и откомпилировать", то пишите в личку. Буду рад обсудить цену и сроки.

Я не понял всей этой игры слов между алгоритм/файл.

Мне просто необходим написать утилиту (можно консольную), которая получает на на вход два текста и возвращает их разницу.

Слишком быстро не нужно. Достаточно, чтобы было возможно сравнить два файла размером около 10000 строк, менее чем за секунду.
