Проблемы начались после инсталяции - сайт падал часто. После этого делались различные настройки сервера, оптимизации ДБ и кода. Проблема, казалось, была решена.
В течении полутора месяцев не было никаких проблем: все работало как часы.
Закономерность не обнаружена. На сегодня шний момент средний аптайм в раоне 5-7 дней.

Возможно, задание запускаемое по крону не успевает отработать за минуту, работающие задания лавинообразно накапливаются, что очень быстро приводит сайт к перегрузу и отказу.

Оптимизировать задание что бы оно выполнялось гарантированно менее чем за минуту.
Сделать в задании проверку на повторный запуск, что бы исключить запуск нового задания пока выполняется предыдущее (это оптимальнее всего)
Запускать задания раз в 5 минут, потом уменьшать время контролируя стабильную работу (неделя норм - раз в 4 минуты, снова неделя норм - раз в 3 минуты).
Промониторить load average (загрузку) сервера.
