I will say right away that if you do not have the original file that the 3D model designer worked with, making those corrections to such a hard surface model based on the STL file will be a big problem, especially given the nature of the corrections you listed. It will be easier to recreate a new model in the CAD program Solidworks based on the existing STL model, taking into account all the necessary corrections; this will be much faster and of higher quality.
