у avr архитектуры аппаратно нет периферийного модуля для работы с инкрементальными энкодерами, следовательно придется колхозить костыли. вариантов 2: либо через внешние прерывания, либо через вход захвата таймера. первый вариант имеет недостаток в виде низкой точности, а второй вариант не позволит аппаратно определить направление вращения - опять же придется колхозить.

рекомендую Вам выбрать более подходящий микроконтроллер, ибо костыльное решение на AVR сильно удивит Вас в негативную сторону.
